Ocarina of Time[]
The Great Deku instructs Navi to bring the boy without a fairy to him as he doesn't have very much time left. Navi searches around Kokiri for the boy and question and had some trouble finding him due to almost everyone already having a fairy companion, but she finds his house and heads inside to tell him about his summon by the Great Deku Tree. When Link still does not wake up to her calls, she urges him to get up and stating about how Hyrule could depend on someone this lazy. Link wakes up, much to her relief and tells him that she will be his new fairy companion from now on and that the Great Deku Tree has called upon him and he must see him. Saria and various Kokiri (except Mido), will congratulate Link for finally getting a fairy. Once they get past Mido, they meet with the Great Deku Tree, who had fallen under a terrible curse and tests Link's courage to be able to break the curse from within. After they defeat Queen Gohma, they were unable to prevent his death, but before he does, he tells the story about a certain Gerudo man who cursed him due to the Deku Tree refusing to hand over the Kokiri Emerald, and the tale about the Golden Goddesses' creation of the world and the Triforce which this man is seeking. Navi plays a significant role in helping Link with her handling the Z-Targeting (L-Targeting in 3D) function, which is used to lock onto targets of interest, such as a person, object, or enemies, the latter of which she can give a description about them and point out their weaknesses.
Navi will accompany Link in his journey to gain the remaining Spiritual Stones from the tribes to open the Door of Time at Princess Zelda's request. After they open the door which shows the Master Sword in the Pedestal of Time, Link pulls it free, but Link's current age resulted in him and Navi being sealed within the Sacred Realm while Ganondorf took advantage of the opportunity to invade it and seize the Triforce though it ended up splitting into three parts, with only one he kept. Seven years later, Rauru wakes them up and tells him what had happened while he was stuck within the realm that he must find the remaining five sages. Link and Navi are eventually released with Navi wondering if seven years really passed, but Sheik appears before them and informs them to head to the temples in each of the region by breaking the curses that are afflicting their regions, Kokiri being infested with monsters and forcing the Kokiri to be isolated in their homes, the Gorons being imprisoned and threatened by a ramping dragon, Zora's Domain being frozen with Lake Hylia only having a third of its body of water, Kakariko under threat of a shadow monster, and the Spirit Temple being made a hideout for Ganondorf and his minions. Navi continues to serve her role as a lock-on mechanic, and she will warn Link about monsters and anything dangerous that he might encounter. Once all the sages are awakened, Sheik appears and reveals herself to be Princess Zelda the entire time, who bestows the Light Arrows before she is kidnapped by Ganondorf, but the Sages create a bridge for Link to cross over to Ganon's Castle. Before the battle with Ganondorf begins, he casts dark magic on Navi to prevent her from targeting him, forcing Link to fight without the benefit of Z-Targeting, but he managed to defeat him. After Zelda is freed and escape the collapsing castle, Navi apologizes to Link for not being of help, but after Ganondorf was found to be alive and turns into Ganon, Navi is unrestrained and is able to help him once more. After Ganondorf is sealed by the sages and Link is sent back to his original time, both Link and Navi part ways with the latter seen flying away.
Majora's Mask[]
Navi doesn't appear in this game, though it was made apparent that they were friends with Link traveling outside of Hyrule to try and find her. After saving Termina from the apocolypse brought about by Majora and the Moon, Link returns to the forest to continue his search for Navi. It is unknown if they ever reunited.
Fanon[]
Navink is one of the most notable friendships within the fanbase and it helps that Ocarina of Time is considered to be one of the most popular games of all time and most of them grew up with the game. Most fans aren't very fond of Navi mainly due to her annoying antics in the game and minimal purpose she serves in the story as an actual character, though even her poor reputation did not stop them from those who ship her with Link to help give their relationship some more focus than she did, as Majora's Mask did for Tatl. There is also existing fan art of the two of them, either with Navi being depicted as irritating to Link or they have a peaceful friendship.
