The ship started in participation for the next character, with leaks claiming that either Banjo & Kazooie or a Dragon Quest hero are incredibly likely. Cue the pure joy of the fanbase when they didn't have to choose between one or the other, getting both announced on the same day.
Initially, people portrayed Banjo and Erdrick as competing for the spot on the roster. After their joined reveal, people liked portraying them as mocking the ones that didn't make it in, including Sora and Steve, which became somewhat hilarious in hindsight. Some people have reframed the context of these images as Banjo and Erdrick getting the last two energy drinks in the fridge. The ship appears to be exclusively between Banjo and Erdrick, who is deemed the most significant of the Heroes for his heavy resemblance to Goku. Though at least one piece of fan art of Banjo and Kazooie befriending the Luminary also exists. Some have it both ways and depict Banjo hugging both Erdrick and the Luminary.
There's a consensus that Banjo & Kazooie had a double invite (with two sigils), while the Heroes had a quadruple invite (with four sigils).

Duck Hunt Duo[]
Duck Hunt Duo is the friendship between Duck Hunt Dog and Duck Hunt Duck.
Canon[]
Within their own game, the Dog and the Duck are enemies, with the Dog helping the player hunt them down. Should the player hit a duck, the Dog will pick it up and proudly present it to them. Should the player miss or fail to shoot a duck in time, the Dog will laugh at them.
Their reveal trailer shows regular gameplay of Duck Hunt, only for the game to suddenly stop and the Dog to look around, with Mario entering the frame along with other NES characters. When Mario urges the Dog to join them, he jumps into a third dimension, becoming his modern self along with everyone else. The Dog does the same, only for a duck to sit down on its back. In Super Smash Bros., the former enemies of Dog and Duck fight as a unit. And they're not alone; the hunter assists them from outside the game, shooting at their opponents.
Their trophies in Super Smash Bros. for Wii U and 3DS also point out that they used to be enemies, but fight as a team now, yet never elaborate why.

A general headcanon why the Dog and Duck are suddenly friends now is because the Dog found the Duck while hunting, when it was just a helpless duckling. Having sympathy for a small, defenseless infant, the Dog hid it from its owner. By the time of Super Smash Bros., it seems that the owner is already aware of their friendship, so some like to think that the Dog did indeed walk up to its owner with a duckling in its mouth, the owner horrified and guilty, chose to adopt it.

People like to pair Isabelle with Incineroar because of the huge contrast between them. Isabelle is an innocent-looking, friendly, little dog, Incineroar is a fiery, intimidating and muscular Pokémon. Smash fans like to think that Isabelle has a dark side and is fully capable of dishing out violence while Incineroar is actually a huge softie beneath the Kayfabe act it puts on. Some joke that Incineroar is wary of Isabelle, due to its nature of being a "cat". Many others love the idea of them being unlikely best friends, with Isabelle cheering it on during fights, both as an audience member and as a fellow fighter.
Additionally, even though they're roughly the same height in-game, most fan artists depict Isabelle as being the size of Incineroar's arm, allowing her to ride on its shoulder. One artist flat out drew them as Marc Anthony (Incineroar) and Pussyfoot (Isabelle) from Feed the Kitty!.

The default Inkling girl happens to look very much like Joker's confidant and surrogate sister, Futaba Sakura. Both have orange "hair" and the Inkling's eye mask looks a lot like Futaba's glasses at first glance.
The Futaba Spirit battle has it come full circle by having the Inkling Girl cast as Futaba.

The entire point of the ship is that Joker either mistakes the Inkling for Futaba or sees a close resemblance to her. Thus he projects his relationship with Futaba (whether romantic or platonic) onto her, much to the latter's annoyance. Though many depict them as genuinely getting along in spite of that. It helps that neither has a clearly established age, meaning that they could be in the same age range.
Super Smash Bros. fans did not invent the "Futaba is an Inkling" comparisons. That very comparison was made the very moment Futaba's character design was first revealed.
The Joker/Inkling Boy variant also exists, said Inkling is compared to Yusuke Kitagawa. However, it's not as popular, as the comparison is deemed to be a major stretch.

Despite not being from the same series and never meeting canonically, both Kirby and Jigglypuff have been in every Super Smash Bros game, and they have some interactions during them.

Super Smash Bros. Melee still didn't have a story mode, so the only interactions they had were still battling against each other or together against someone, the only difference about it is that Jigglypuff always fights Kirby in Melee's Adventure mode, and Jigglypuff still mimics Kirby, this time on the following attacks: Jab, Side Tilt, Up Tilt, Down Tilt, Forward Smash, Down Smash, Back Aerial, Down Aerial, Grab & Back Throw.

Brawl was the first game on the series to have an actual Story Mode, but Kirby and Jigglypuff do not interact on it, for the reason that Jigglypuff was added late in the development of the game, so the only way to unlock her was through a door, however Kirby is the most likely character that you will be using when you fight her, for the reason that getting to the door involves tricky jumps, and Kirby's multiple jumps is the most viable option among the usable characters on the level Jigglypuff is on, but there is no confirmed interaction they two have in Brawl, and everything that i said before still happens in Brawl with the exception of Back Aerial that was changed in Kirby's case.
Super Smash Bros. for 3DS & Wii U[]
Super Smash Bros. for 3DS and Wii U better known as Smash 4 or even Sm4sh didn't have an history mode, or even an adventure one, so the only interactions they have are fighting each other or fighting together against someone, and the mimic moves are the same as brawl's, but it was the first game who introduced reveal trailers, so they had some "interactions" in it.
On Rosalina & Luma's reveal trailer, Kirby trips, which resembles Jigglypuff's Dash Attack on the game. In Charizard & Greninja's reveal trailer, they don't interact directly, but a bunch of Pokémon characters appear at the start, and Kirby appears to fight Charizard, therefore Kirby & Jigglypuff very well could have been in the same area.
Super Smash Bros. Ultimate[]
Super Smash Bros. Ultimate has a story mode called World of Light, there is the part of the series where they have the biggest interaction, as Kirby was the only survivor of Galeem's light beams, therefore he saved the entire Smash cast directly or indirectly, including Jigglypuff, and the attack mimic is still as prominent.

Kirbypuff has a number of similarities to FalSam in that both have origins in the N64 game due to their similar appearances (pink puffballs in Kirby and Jigglypuff's case) and that it prominently features in Brawl in the Family, going all the way back to comic "009 – Jigglypuff" in which Kirby gives Jigglypuff a flower instead of fighting them. The two regularly show their love for each other throughout the series, including going on several dates.

Super Smash Bros. for Wii U and 3DS[]
In the Event Match, "Peach in Peril", Zero Suit Samus and the Female Trainer are two of the opponents for Bowser and Bowser Jr's pursuit of Peach. Context indicates that they, along with other female characters, are actually protecting Peach from the Koopas despite the title, though KOing Peach results in a failure.
Super Smash Bros. Ultimate[]
In the "Everyone is Here!" trailer, Zero Suit Samus and Wii Fit Trainer are introduced at the same time. Samus kicks the air, while the Trainer dodges the kick by doing a yoga pose, resulting in Samus' leg and the Trainer's arm being inches away from each other.
In the game proper, the Wii Fit Trainer is second on Samus' unlock tree.
In World of Light, the Wii Fit Trainer was recruited in the first fight against Galeem, along with Samus. Though unlike Samus, who tried to shoot Galeem's light before getting disintegrated by it, the Trainer was too busy doing yoga poses and got disintegrated shortly after.

In Sora's reveal trailer for Super Smash Bros. Ultimate, Mario picks up Sora's Kingdom Key and throws it. The Keyblade shoots out a beam that summons Sora, who eagerly meets up with Mario, along with the rest of the Smash Bros. cast. After the gameplay footage, the last shot shows Mario and Sora shaking hands, a reference to them being the first and final characters in the game.

A 2007 April Fool's joke by Electronic Gaming Monthly advertised a fake game called Mushroom Kingdom Hearts that would have the two teaming up in the Mushroom Kingdom. While this was obviously intended as a joke, Sora's inclusion in Super Smash Brothers caused it to be somewhat realized. The pairing become popular immediately, especially since the two of them shaking hands solidified them as friends for many. Sora and Mario also have many similarities as both are wholesome mascot heroes. Mario specifically is often considered to be the "Mickey Mouse of video games" in terms of their iconic status and historical significance for their respective mediums, and now Sora is a mutual connection between both of them.

The idea that Steve and Banjo are friends started as a counter against people fighting over which one they wanted more, which was rendered moot with both being added as DLC. Though initially, Banjo and Steve were portrayed as refusing to speak to each other, with time more and more people liked the idea that they are actually very close friends.
Before they were added, people who wanted Steve in Smash were bullying fans other characters by portraying Steve as a hideous "human" with exaggerated, still mostly blocky features, who was often portrayed harassing popular fan picks with Banjo being a prime target. Fans of the ship treat that "Steve" (often called "Grotesque Steve") as a separate entity and some kind of demon or impostor. Steve often joins Banjo and other characters in beating the "Grotesque" one up. Banjo is often portrayed as being afraid of that thing, if he was initially wary of Steve, it explains why.
