In the Subspace Emissary, Pit and Zelda are both major characters in the story, but their paths do not cross.
Super Smash Bros. for Wii U and 3DS[]
Should Pit activate Palutena's Guidance in a battle against Zelda, Palutena will comment that it's not quite the Zelda Pit is used to. Pit is already aware that Zelda had lost her shapeshifting ability she had in the previous game. When Palutena tells Pit about Zelda's new special move "The Phantom Slash", Pit asks where she gets the Phantom from. Palutena guesses that she uses magic, which causes Pit to be amazed at her being such a powerful magician. After Palutena teases the idea of giving Pit his own Phantom, Pit freaks out for a bit, causing Viridi to barge in and laugh at Pit's misery, but also giving him advice on how he can knock Zelda's Phantom out.
However, despite knowing that Zelda can shapeshift, neither Pit or Palutena seem to have any clue about Sheik's true identity, which Viridi calls them out on.
Super Smash Bros. Ultimate[]
In the "World of Light" cinematic opening, Pit and Zelda are shown to be commanding an army of united fighters. They both get promptly consumed by Galeem, but also have the option to save each other if the player chooses to play as one of them while fighting to free the other.
In this version of Palutena's Guidance, Pit is completely awestruck about meeting Princess Zelda. After Palutena gives a round-up about what version of Zelda this is, Viridi pretends to be Zelda using telepathy on him and asking him to give her a cinnamon roll. Pit actually falls for it at first, and has a rather smitten tone when accepting "Zelda's" request, only to get annoyed when he realizes that it's Viridi. Palutena tells him to focus and be careful about Din's Fire. Viridi then pranks Pit again by telling him to get "Zelda" a glazed donut, which Pit once again falls for.
In Palutena's Guidance for Sheik, Pit worries about Sheik beating him if he makes a wrong move, but Palutena and Viridi reassure him. He also questions their use of male "he/him" pronouns for Sheik, arguing that Sheik is just Zelda in disguise only to wonder if there's a new timeline where Sheik is male. While Pit may have learned that Sheik and Zelda are the same person, the debate on Sheik's exact gender is left ambiguous.

The pairing had some popularity during the Brawl and 4 era, largely due to the similarities between the two of them. Both are primarily light-based, use bows and are closely tied to their respective goddess. But the ship had merely a cult following as people generally preferred other ships involving the characters.
Then it got a major boost following the release of Ultimate with many players falling in love with Zelda's new design and pluckier personality. Many who didn't like to ship Pit with the Twilight Princess design came around to her A Link to the Past design. Before, Twilight Princess Zelda was fairly stoic in her original game, with Smash fans often making her sarcastic, irritable or outright "mean" in their fanwork, which didn't mesh well with a happy-go-lucky guy like Pit. The pairing still had fans back then, so some must've liked the contrast between the characters.
The real kicker is the new Guidance conversation outright implying that Pit has a crush on Zelda, which often made way for funny and sweet interactions between them. Notably, many build on Viridi's prank by actually having Pit give a confused Zelda a cinnamon roll or glazed donut. Also interesting is the fact that Pit's crush on Zelda was not in the original Japanese version, leading to many believing that someone on the localization team ships the pairing.
Though the Zelda/Pit variant could already be considered a rarepair to begin with, the Sheik/Pit variant is even rarer.
